In Australia's innings, Waugh top-scored with 114 not out off 103 balls and Bevan made 106 from 125 as Australia reached 295 for five from their 50 overs.
Big-hitting allrounder Shane Lee had an eventful cameo after Bevan's dismissal, walloping 28 off 15 balls including two sixes.
South Africa scored 201 for 7 in their 50 overs with opener Gary Kirsten top-scoring with 43 and Jacques Kallis chipping in with 42.
